"Ivan Vanke, okay, no problem." Coulson immediately agreed when he heard Tony had a request. If there was an investigation, shouldn't the progress of the investigation be communicated? It's reasonable for him to come and take a look around whenever he has nothing to do.
It would even be reasonable to have Hawkeye come in in his place; the more times he wanders around, the more clues he'll eventually find.

Using undercover agents as experimental subjects is not Wesker's fault. Tony gave his approval. During the last S.H.I.E.L.D. or Hydra invasion, everyone except Rumlow became test subjects. The T03 products made now are basically from that batch of materials. After all, Hydra has very high standards for selecting people.
